In the Site Properties under client communications the option 'Check CRL' was checked. In our environment the CRL is not published. This setting caused the authentication to fail as it is unable to retrieve the CRL information. After unchecking that option and reinstalling the SCCM agent from the primary site, the authentication is now working.
